Where are the people? Some escaped, some where killed, but what about the rest?
In the last mission you come upon a bank of monitors that are being shut off, one after another. What’s on the monitors? Row up on row of people in beds wired up.

That’s the same idea I have those people are controlling the machines.
The only bodies that I have found are military and police except for the two techs in the prodetype lab.
Machines use them for food (see War of the worlds).
